I have a sc'ed ex and mine has done the same thing since I had the sc installed. My valve clearances are factory but they need to be adjusted.

Drop back one heat range (one step colder than stock) and see what happens. I have not had any problems with cold starting and I use "7" heat range plugs... although I am not experiencing seriously cold weather, we have seen a string of 10 to 18'F mornings in the last two weeks.

    BBRRRRRR !!!

As for the vaccuum question: everyone should have a slightly lower vaccuum reading at start-up. This is due to the amount of throttle angle... the butterfly is open slightly more, and thus, less vaccuum is present. When I first crank my car in the morning, it idles cold at around 1600 rpm... and the vaccuum reading is about 16". Once warmed up, the idle speed drops down to 800 rpm and the vaccuum reading increases to 20".

Here is a little test: Once your car is at warm idle, rev the motor to around 1800 rpm and see where your vaccuum reading is. Did it change slightly from your regular idle ???
